토양과 분변 샘플의 경우 핵산추출과정에 다양한 어려움이 존재합니다. 분변 샘플의 조성은 섬유질, 소화되지 않은 입자, 빌리루빈, 다당류 및 지질 등 식단에 따라 크게 좌우되는데, 분변 내의 이러한 성분들은 샘플의 homogenization을 저해하고 추출된 DNA의 양과 품질을 모두 감소시킵니다. 이에 반해, 토양 샘플의 경우 부식산(humic acid), 중금속(heavy metals), 그 외 방향족 성분(aromatic components) 등의 inhibitory compound들이 DNA와 같이 추출되는 경우가 많으며, 이런 성분들은 downstream application을 저해하게 됩니다.

SPINeasy DNA Kit for Feces/Soil은 분변과 토양 샘플 모두에서 위와 같은 문제들을 해결하고 고품질 DNA를 신속하게 추출할 수 있도록 고안된 제품입니다.

샘플의 복잡성과 상관없이, 모든 샘플은 새로운 Lysing Matrix YB와 Lysis Buffer SF1을 사용하여 효율적으로 homogenization 진행할 수 있습니다. 그 후 SF2를 사용하여 부식산(humic acid)과 다른 오염물질들을 제거하게 됩니다. Buffer SP3에 포함된 성분들은 RNase A 처리 없이도 RNA co-purification없이 DNA만 선택적으로 binding 할 수 있도록 해 줍니다. 오염정도가 심한 토양 샘플에서 추출한 DNA에서도 PCR inhibition이 전혀 관찰되지 않았으며, 추가적인 inhibitor removal step 없이도 long fragment PCR, qPCR, next-generation sequencing(16S 와 whole genome) 등을 포함한 다양한 downstream application에 바로 사용 가능합니다.

NovaSeq PE250 platform으로 시퀀싱 진행 후, Qiime 2 pipeline를 사용하여 분석하였습니다. 4반복 실험을 통해 얻어진 Bacterial species의 상대적 수(relative abundance)는 왼쪽 그래프에서 확인할 수 있습니다. 여기에 표기되어 있는 비율(%)은 동일한 토양 샘플에서 추출한 DNA 샘플에서 발견되는 그람 양성균 firmicutes (연두색)의 평균 비율을 나타냅니다. 오른쪽에는 각 방법에 대한 희박화 곡선(rarefaction curve)을 확인할 수 있습니다. Alpha diversity는sequencing depth (수평축)에 따른 operational taxonomic units (OTUs) (수직축)으로 계산되었습니다.
